If a project has an issue and in the comment sections if any Jira issues are referenced, will those referenced issue links get migrated by the CMJ or not ?

CMJ will migrate whatever is in the comment box without any changes. But if the commented issue links are hyperlinks, they will point to the old instance URL, which is the source instance. So, you have to update the links manually after migration.
Example:
Here, you can see that one of the issues is mentioned in the comment box with link.
Source instance: Localhost:7245 (Staging)
After migrating the same projects, along with the comment-mentioned project, to the target instance, the issue mentioned in the comment box remains the same with no changes.
Target instance: Localhost:8245 (Prod)
Hence, you have to update the link manually to the target instance URL link.
Note: This behavior is not just for comment its involves even descriptions
