All related features from server migrating to the cloud will depend on the JCMA and Atlassian Jira migration support.

Please review 

• What gets migrated with the Jira Cloud Migration Assistant, especially data in custom fields.

• Atlassian's MIG-310 ticket on remote workflow extensions which mentions:
  

  ... remote workflow extensions (that is any post functions, conditions, or validators created by an app) are removed from the configuration during the migration. 

  • The good news is that Atlassian has announced a fix is being released in June 2021.

Jira integration user

In a migration scenario, an integration user must first be set up on the server. This is a prerequisite for the migration process. Refer to Setting up an integration user - Connector for Salesforce & Jira for steps on how to set up this user.

 In a non-migration scenario, Jira server does not need an SFJC integration user. 

There is no need to set up an integration user on cloud.
